Alview: Portable Software for Viewing Sequence Reads in BAM Formatted Files
نویسندگان
چکیده
The name Alview is a contraction of the term Alignment Viewer. Alview is a compiled to native architecture software tool for visualizing the alignment of sequencing data. Inputs are files of short-read sequences aligned to a reference genome in the SAM/BAM format and files containing reference genome data. Outputs are visualizations of these aligned short reads. Alview is written in portable C with optional graphical user interface (GUI) code written in C, C++, and Objective-C. The application can run in three different ways: as a web server, as a command line tool, or as a native, GUI program. Alview is compatible with Microsoft Windows, Linux, and Apple OS X. It is available as a web demo at https://cgwb.nci.nih.gov/cgi-bin/alview. The source code and Windows/Mac/Linux executables are available via https://github.com/NCIP/alview.

An Introduction to Rsamtools
The Rsamtools package provides an interface to BAM files. BAM files are produced by samtools and other software, and represent a flexible format for storing ‘short’ reads aligned to reference genomes. BAM files typically contain sequence and base qualities, and alignment coordinates and quality measures. BAM files are appealing for several reasons. The format is flexible enough to represent rea...
متن کاملPOPBAM: Tools for Evolutionary Analysis of Short Read Sequence Alignments
BACKGROUND While many bioinformatics tools currently exist for assembling and discovering variants from next-generation sequence data, there are very few tools available for performing evolutionary analyses from these data. Evolutionary and population genomics studies hold great promise for providing valuable insights into natural selection, the effect of mutations on phenotypes, and the origin...
متن کاملBamView: viewing mapped read alignment data in the context of the reference sequence
SUMMARY BamView is an interactive Java application for visualizing the large amounts of data stored for sequence reads which are aligned against a reference genome sequence. It supports the BAM (Binary Alignment/Map) format. It can be used in a number of contexts including SNP calling and structural annotation. BamView has also been integrated into Artemis so that the reads can be viewed in the...
متن کاملQualimap: evaluating next-generation sequencing alignment data
MOTIVATION The sequence alignment/map (SAM) and the binary alignment/map (BAM) formats have become the standard method of representation of nucleotide sequence alignments for next-generation sequencing data. SAM/BAM files usually contain information from tens to hundreds of millions of reads. Often, the sequencing technology, protocol and/or the selected mapping algorithm introduce some unwante...
متن کاملrbamtools: an R interface to samtools enabling fast accumulative tabulation of splicing events over multiple RNA-seq samples
The open source environment R isf the most widely used software to statistically explore biological data sets including sequence alignments. BAM is the de facto standard file format for sequence alignment. With rbamtools, we provide now a full spectrum of accessibility to BAM for R users such as reading, writing, extraction of subsets and plotting of alignment depth where the script syntax clos...
